I am also running the same setup and do not have problems with qt and
these arguments.
 > qt(0.99, 10)
 [1] 2.763769
 > qt(0.99, 90)
 [1] 2.368497
 > qt(0.99, 100)
 [1] 2.364217

P.S. Since at least 3 of us are running R-alpha under Debian Linux,
     would it be worthwhile making a Debian package for R?  I can look
     into doing it but not until December.  If someone else wants to
     do it, I would be happy to collaborate in whatever way I can.
