The gmp package (http://crantastic.org/packages/gmp) has some good tools for prime numbers. I've used the is.prime function before; it's stochastic (in the sense that it gives the right answer with a high probability), but very fast for large numbers. I'm pretty sure there are exact functions for testing and generating primes too.
