Go to http://www.r-project.org/

and on the left side of the page is a heading, "Documentation," with references to many fine manuals and references.

Many are free. Among the fine ones you can buy are introductory texts by Dalgaard; Verzani; and Maindonald & Braun. At a slightly more advanced level, the classic text "MASS" by Venables and Ripley is often considered the canonical reference of S and R users.
