You need to do 'is.na(x)' instead of "x == NA".. Here is a way of doing it:

 [1,]    1    1    1    1    1    1    1    1    1     1

 [5,]    1    1    1    1    1    1    1    1    1     1
 [6,]   NA    1    1    1    1    1    1    1   NA     1
 [7,]    1    1   NA   NA    1   NA    1    1    1    NA
 [8,]    1    1    1    1    1   NA    1    1    1     1
 [9,]    1    1    1    1    1    1    1    1   NA     1
[10,]    1   NA    1    1    1    1    1    1    1     1
