I am pretty sure what Paul is referring to is the graphics device stuff. GGobi does not link against R anyway, so R would not be the problem here.

The reason rebuilding GGobi fixed it, is that your GGobi binary was linked against an old version of graphviz. The new version broke binary compatibility, thus you needed to install a GGobi binary built against the new version.
