My student (John Poulsen) said:

The answer turned out to be that I needed to specify limits for each case (e.g. ylim=list(c(0,0.005),c(0,0.2))) after setting scale to be free.

  Deepayan Sarkar pointed out that for some problems (error bars) what I wanted can also be done in lattice without Hmisc (although I find it a bit of a pain to code custom panel and prepanel functions)
