or

install.packages("ggplot")
library(ggplot)

qplot(....., log="y")
qplot(....., log="x")
qplot(....., log="xy")

which work with all types of graphics, not just scatterplots.

You can transform the axes using any monotone function, see ?pscontinuous for examples.
